Cause:
In Super night mode, your phone shoots multiple frames with short and long exposure times and merges these frames together to produce a photo with a suitable level of brightness. If you stop shooting before all the frames are collected, the phone can only merge frames that have short exposure times. The photo will then appear underexposed and dark.
Solution:
Wait for your phone to collect all frames in Super night mode.
